You could copy all of the files in CD 1 into one folder, then all of the files in CD 2 in another folder, and use a program like Folder2Iso to convert each folder into an ISO. If you are using Folder2Iso, make sure the label of the ISO is the same as the CD, otherwise the game might not be able to use the ISO.

Just image the disc in Magic ISO's native format, "UIF". If you need a more standard format like BIN/CUE, go to Tools > Convert and point it to the UIF file.

I'm not 100% about this, but I believe that the audio file should be included in the ISO, but if the file is needed to be where the game is installed, then you would have to use a program to extract the audio while the ISO is mounted in your PC.

If the "Girl in the Tower" song is played similar to certain music in games ex. the first three Alone in the Dark (the music in the CD version of the game either doesn't work properly, or crashes the game when using an ISO), then you need to create a BIN/CUE file instead.

An ISO will only hold a binary data track. A BIN/CUE pair is probably about the most standard format that can image both a data track and a CDA track. There are several proprietary formats that can image both, such as Nero's NRG, CloneCD's CCD and Magic ISO's UIF.

Sorry about that. Didn't know that an ISO won't work with a CD containing the CDA track. You can ignore my suggestion of converting the data into ISO.

If the image is just an ISO, there is no CDA track. A BIN/CUE pair can contain both. Also, cdda2wav, which is the command line ripper that the installer uses, has issues using a drive other than the first optical drive, so it would need to be mounted before the physical CD drive. I have never found an open source or freeware command line tool that can rip to BIN/CUE.
