Shadows of Darkness is still one of my favorite games of all time. Everything about it (story, characters, setting, RPG system) is so great, and the experience I had with it is one that I've been seeking out again for my entire life (nothing has ever come close for me).
Wages of War is definitely my second favorite QfG. I know that it gets a lot of flak and can easily be called a filler story (for obvious reasons), but it stands out as such a unique entry that I can't help but love it.
So You Want to Be a Hero? is my number three. I love a ton about it, but its unpolished nature (when compared to the later games) just makes the others stand out more to me.
Trial by Fire is great, but it was always my least favorite of the series. With that said, I adore the VGA remake of the game, and I always look forward to it when I do a replay of the series.
I like a lot about Dragon Fire, but, even now, I just have never put as much time into it as I need to really rank it. I love the story, hate the control system. One day I'll finish it.

This would be close to my rating as well, except for flipping 1 with 3. My two favorite Sierra games will always be KQ6 and QfG4. Quest for Glory 2:
Loved the setting and the characters. The use of the elementals gave the plot a continuous thread. The other games were more "wander around and find stuff to do". Here there was an unknown threat that was making its presence known from time to time which you had to address. Each was its own unique problem to solve.
Quest for Glory 3:
I get the impression that this one isn't as popular. Perhaps the villain is kind of weak and only is seen and the very end. I think I liked it mainly because I liked Rakeesh as a character and seeing his homeland was kind of cool. The plot of trying to prevent a war is compelling. Tarna is bright and colorful and nice to look at.
Quest for Glory 5:
A satisfying conclusion to the series. Great to see some familiar faces. I think the main problem is the villain is not terribly interesting. Loved the music here. And what's not to love about slaying a dragon!
Quest for Glory 4:
I think my main problem was the dark look to the game. All of the other games are bright and vibrant. I just couldn't get into the gothic look, the zombie-like monsters. There was also the problem with being a magic user and no mana potions. You could only collect one fruit a day which made practicing spells (and raising Intelligence) much more difficult and time consuming. But I did like Katrina and there was generally solid voice acting from the first voiced QFG game. Although we don't really need to hear John Rhys-Davies say "You open the door." every time you open a door.
Quest for Glory 1:

Quest for Glory I - The game was easy and straight forward.\
Quest for Glory III - I thought that the setting of the game was beautiful. The Centaur-Lion dudes were incredible.
Quest for Glory IV - I enjoyed this. It was buggy so that's why it's not higher.
Quest for Glory II - The city. I hated it. Simple as that.
Quest for Glory V - Not fair to score since I barely played for like a few hours and never went back to it, when it first came out.

Mostly the floppy version. Most of those were fixed for the CD release. And who would not want to play the CD version with its voice acting and John Rhys-Davies' narration. What bugs were left in the CD version were timer bugs that didn't show up until PCs became absurdly faster than when it was released. Of course now those have been addressed, too.

QfG4 and QfG2 are equal firsts for me. I played both of them with the disk version (gee, I still remember installing QfG2 off 3.5" floppies and flipping through the manual to find the map for Shapier). Not sure why anyone wouldn't like Shapier - sure, it's not easy to find your way around without a map, but that's what the manual is there for.
I also grew up in Israel and visited Jerusalem, so the general feel of Shapier (especially the VGA version, which was much lighter and more airy) reminded me of Jerusalem - except, of course, that Jerusalem isn't so claustrophobic-feeling as the original QfG2. Still - we meet Rakeesh and Uhura for the first time! The EOF! The Wizards' Institute of Technocery! Sneaking around Shapeir and breaking into houses! Selling things to Dinarzad! And of course, the visions that Aziza shows you! When I saw those for the first time, I thought "Wow - those are some impressive graphics there!" And who can forget Ad Avis and how menacing he was.
QfG4, for the same reason. Ad Avis as vampire (mwah hah hah). Katrina's voice actor is top-notch - hell, all the voice-actors here are top notch. They're one reason why I still remember this game with fondness. Hans, Franz and Ivan foolin' around! Baba Yaga and Bonehead! "Hut so true, glue his shoes!" Oh, and once you've seen Toby's sacrifice scene - who can forget it? Visit beautiful Mordavia, a mixture of menace, suspicion, awesomeness, silliness, and pathos.
QfG1 is my second pick. A classic. I think it could benefit from being remade with voices, perhaps - a la Heroine's Quest?
QfG5 is my third pick - I love the ancient Greek setting, the voice acting etc. Controls are... less than ideal. But still, a good game and a great way to bring the series to a close.
QfG3 is interesting. The city of Tarna is easy to get around, and the savannah is interesting to explore. I just wish there was more to do in this game. Plus, of course, there are the bugs... QfG4 was buggy, but was fixed. QfG3's bugs were never fixed. That's why, reluctantly, I put it last.
